I always break down the extra weapons, clothes, etc because upgrading costs so many components.
That was a nice little skip through video 😄 But I think I watched about one hour as well, so not to much skip. My problem this time you asked so many things that I´m not sure if there is anything you still needed to be answered and if so what is it!? 😅
The hacking thing is a bit more complex then you said but I think you only forget to mention it.
Where to start decrypt upper row, middle row or lower row first depends on how the signs are best to connect.
So there is no "best way" that works every time. Sometimes it´s best to start in the middle then go up and do the most valueble row for the end for example. Depends on how you can get the most out of it.
So first you should look out for double numbers. Example middle row ends with "E9" and lower row starts with "E9" then you can save one ram if you do the middle first and the lower afterwards.
This way you can sometimes save a lot of ram.
Example:
1C 55
55 55 BD
BD E9 55 1C
Here you can start in any row you like because you have a "bridge" (that´s how I call it) from row 1 to row 2, also from row 2 to row 3 and finally from row 3 to row 1 too.
All you have to do then is to look how the numbers are connected in the decryption field and look for the best/shortest possible way to connect them.
The decision to leave Misty in the garage or take her with to the ofrenda is another one of the decisions that has a small effect to the story. Not a storychanger though.

Some things in the game update after time and the game doesn't always tell you. Example keep checking the apartment and you will eventually see the use for the egg. Also, check back at Mama Wells after about 24 hours and revisit Jackie's ofrenda.

Personally I always break down items because components are hard to come by and expensive to buy. Eddies are easier to get once you start doing side missions and get more RAM buffer as there's loads of access points around the city.
Two perks I would recommend on getting early on are Mechanic which is in Technical > Crafting, as this gets you more components from breaking down items. And Advanced Datamine which is in Intelligence > Breach Protocol, as this gets you more eddies from Access Points. When I was levelling my Corpo Hacker I focused mainly on Intelligence but got Technical up to 8 or 9 because I wanted to do crafting and also noticed a few interactions that required Technical skill. For perks I grabbed some of the various ones that didn't require certain levels to get, and then focused on Intelligence again. And had a lot of fun 😁
I think one of the joys of open world games is allowing the world to influence your playstyle. Have something to aim for but allow yourself to get sidetracked, whether that's perks/attributes to choose, or if you see something and go off to investigate.
