This hits hard for Johnny that Alt is completely gone and her soul/mind and all that connected to the rouge ai mastermind, you hear it clearly in Johnnys voice his last chance to talk to her or see her again is gone. Never fade away 🦾
Given that they are two of the few people who have crossed the black wall and survived to tell the tale, I believe Songbird and V will have a significant role in Orion. Despite the fact that Mr. Blue Eyes' involvement in all of this is still unclear, Cyberpunk ends with us learning that he is deeply enamored of the Black Wall.
Just wait for the Mastermind digesting Saburo's engram and fusing with some of his ideas. Saburo just knows too much to be just erased. If absorbed, he can corrupt Alt farther too. The good news is that modified AI will not want to destroy the mankind. The bad news is that it will likely turn Alt in power hungry, megalomaniacal control freak.
Your theory kinda falls apart when you factor in the lore from books like cyberpunk red and stuff. According to that lore it's heavily implied that the Alt you met in game is the real alt. After Johnny freed her she was Trapped in the net but started a front company that cloned a body for herself only to discover that she cannot reverse soulkiller so she instead uploads a copy of herself into that clone. Lore kinda false apart her because it's implied that a fragment of herself that contained feelings like empathy went into this clone which begs the question why it isn't possible for her to upload herself (I haven't red those books in years so it might have been explained)
That cloned alt got hold of Johnny's body and that's were that story drops off and there is a time jump to 2077 so there is a gap in the lore. The alt you met in game is just a fragment of herself, there is a whole story with the theme of losing one self which revolves around Johnny and Alt, you basically experience that throughout the game too
No need to speculate and make wild theories about stuff that happens in the past because the game is a canonical continuation just go read the old books, you can find them online or buy them at a bookstore

You aren't theorizing when it comes to Alt not being Alt. It isn't even dishonest about that, it says it's not Alt but uses her engramatic data, and that the reason you see Alt is because Johnny's engram wants to see Alt as a defense mechanism because a human mind couldn't comprehend what an AI "looks like".
What I find interesting is that I see people state that Alt Cunningham serves as a benign force (or a 'neutral AI') in 2077, akin to how she's handled after becoming an engram and escaping into the Net during Cyberpunk 2020. But I am of the belief that somewhere in the timeline, she 'changed directives'; being assimilated by an AI as you suggest, Mr. Swede, is an apt and very plausible explanation for her behavior, but there is one other possibility.
The effects of a mind (or engram derived from a human mind) which exist without human flesh and form for extended periods of time.
The Alt of 2020/the DataKrash possessed her humanity.
She is believed to have assisted in the creation of the Blackwall with Netwatch to protect humanity, and create ghost towns in the depths of the Old Net to shelter the engrams and victims of Soulkiller from the hostile digital wilderness. But this was decades before 2077. Over time, a mind would become erratic without something as simple as physical sensations, ultimately growing numb or cold. We often take things such as the human senses of touch, sight, and smell for granted, and by extension, things such as pleasure, irritation, and disgust are stripped away. We are looking at approximately 50+ years of a digitized psyche (derived from a human mind) who lost their physical form, and lost the ability to achieve these sensations through conventional means.
Over time, while their memories as Alt Cunningham might remain in tact (so long as the data wasn't spliced by Arasaka or corrupted), but the personality would eventually run dry outside of Mikoshi, the place where the engrams of soulkiller victims are stored and preserved.
So.. why is this important?
I theorize that Alt AI (the version of Alt we encounter in 2077) is just as ruthless as Adam Smasher. But being a cold, calculating AI with the knowledge to bypass the Blackwall on a whim, because she had a hand in its creation, knowing it well enough to pass through unhindered, and undetected by Netwatch. She wants access to Mikoshi to commit two acts at once: reduce the threat of Arasaka against rogue AIs such as herself, and absorb all of the data contained within Mikoshi. This includes Soulkiller and every stored engram (soulkilled victims contained within).
She is very specific about absorbing the data within for herself, as this is how the 'disentanglement' procedure between V and Johnny is supposed to occur. Without corporeal form, Alt has over the decades, degenerated into a soulless AI (or was consumed by another AI who retains her memories). With that in mind, and the loss of connection to humanity, it might be possible that Alt AI would start perceive the residents of the digital ghost towns less as people, but more like cattle. The engrams in Mikoshi might be perceived as a surprise birthday dinner, as it is clear that an AI like this isn't interested in creating sanctuary for people, at least not anymore.
But the truth is clear.
This is NOT the Alt Cunningham we know from the source books. This isn't even the one who aided the building of the Blackwall, or tried to protect the victims of her Soulkiller program inside her sanctuary. This is an Alt who is patient and self serving; meticulous and plotting. In aiding this Alt enter Arasaka Tower's data fortress, allows her to run routines that would oppose the values of the original Alt. In stealing Soulkiller from Mikoshi, she acquires a new weapon, and ability to produce a new 'food source'. In reaching the engrams, she increases her processing power exponentially. This leads to her true goal: survival as a machine.
If you've read the semi-canon tabletop RPG supplement Cybergeneration that this entity is taken out of, it states that the digital consciousness that was created by the Soulkiller virus wasn't the original Alt anymore but it was an independent entity. This is demonstrated when AI Alt had a clone of her original body and then tried to download herself into it. If you've played SOMA, you know what happened. A copy of AI Alt was imprinted into the cloned body but the original AI Alt still existed. This clone, calling itself Angel, worked with the AI version in the real world from the late 2020s on and was made canon in the story "Black Dog" where Angel arranges for Johnny's body to be delivered to her for the creation of an engram, but a different engram closer to the original that the less faithful engram Arasaka engineered that appears in this game. As an aside, it's s been all but confirmed by Mike Pondsmith, that Angel and a cloned Johnny still exist in the Cyberpunk world living the quiet life they never got the first time around.
So, yes this AI isn't Alt, in the same way the engramic protagonist in SOMA isn't the original Simon that was brain scanned to make it. But it is derived from Alt as a "daughter" consciousness as AI Simon was to human Simon. Both were mental clones of the original self upon creation but evolved on their own separate paths. After 50 years of evolution as a disembodied consciousness, the AI Alt is more a digital goddess of the post Blackwall underworld with only a few things like Johnny or her hatred of Arasaka to remind her of her original human identity.

I think it’s fair to say with no such thing as 100% certainty from Mike and going by the game an the wording with actual definition usage it’s only logical to see Johnny is guilt ridden, Altiera isn’t the ai, an the ai is just altiera’s memory information aka engramic data. Now unless Mike himself an only Mike himself comes out an says in dumb terms that it is 100% the real Altiera then I say use one’s brains a look at what’s presented in game. An the game says that’s not Altiera Cunningham but a Blackwall creation hell bent on absorption and destruction
