I have a different interpretation. They let her remember because both of them will keep finding out one way or another since they don't give up. It wasnt good enough to completely wipe their memories so instead they left just enough to have them feel threatened. We know however that Mr. Peralez isnt the type to take a threat laying down, when he finds out he stops at NOTHING to fight back. That wont work. Mrs. Peralez however when feeling threatened asks you to cover up the truth to save her husbands life, perfect for the AI. Now they have an inside woman to help keep the couple from finding the real truth.
I mean they don't care about being found isn't the point of phantom liberty that the AI wants songbird to destroy the blackwall so they can flood out I highly doubt they care about being found when they are trying to escape anyway and anyone who even would go to stop them would just get infected the same way as song bird

It could be rogue AI, but I think its a secret organisation that is using gangoons to work for them.
