You have to use the rare fortified ankles in this video, not the version with the hover ability. The game doesn't mention that the hover version nearly halves the max jump height of the other version.
It's also possible with the double jump legs. When you're at that point where you jump up that ledge infront of Yorinobus room you have to climb up that block with the ladder on it (on the right) and double jump the ledge sideways

I got up to the floor after the elevator and didn't realize I needed the leg mods to jump up that tree, I don't know what to do now

Nice video. If you are on PC, than try get as many FPS as possibile – with higher framerate charged jumps are higher, (it's almost linear dependency)
